You are a vigilante in Gotham city the story starts before Arkham knight so joker is still alive and well so play the story of how you want you could kill all the villains you kill some and try to save the rest or save them all. Hell you could even make it so you make Harley Quinn as you new girlfriend after joke kicks the bucket but remember you are a protector not a villain
